They seem to have realized the side effects of the Morphogenic Engine could be weaponized (which Wernicke didn't) and decided to apply it to one of the most secluded and easy to secure place. Murkoff never had female patients at the asylum and the female ward was still mostly abandoned during the first game, but I agree on the rest.

I believe that the Murkoff Corporation is not only experimenting on mentally ill patients, but also conducting experiments on the locals in rural and isolated areas.

Another thing is we know that Lynn's pregnancy was psychosomatic (not real), and that's the reason why the female ward was shut down in Mount Massive Asylum, due to the morphogenic engine causing psychosomatic pregnancies in the female staff and patients. I believe these experiments are causing the locals to become delusional, extremist and straight up crazy (this can be explained by the way the locals react to the white light). Well I think it's evident and proven already that Murkoff actually has a factory near Temple Gate, and they are performing similar experiments on a larger scale.
